I don't know about you guys, but I want a Zero 5. Probably this time Zero returns with no helmet and he will get it back somewhere in the middle of the story, the rise of Albert and Model W, Ciel's confession of her feelings towards Zero and expect a kissing scene. And maybe, just maybe.....We get to see Axl too, and will have some sort of connection to Model A and Albert's A-Trans. You guys get where I'm getting at?
I'm actually writing my own Zero 5 story; but I'm not giving the link. I know a bunch of fan-fiction haters on these forums.(But if anyone wants to read my story, just tell me.)

Well that is how i can see zero surviving and fighting awakened zero (most of the part of awakened zero was to see the original body wich the megaman zero style) and i still know that is altmost impossibl to happen but hey anithing could happen maybe not my idea but the idea of other person.

Anyway, SFN brings up a good point. It's pretty hard to see how a biometal can be made without the actual person needed being present or something, although personally, I think that it's more to do with needing the spirits of the now biometals being present and not the actual beings, so this can be easily gotten around by having someone skilled enough hack cyberspace and Ciel looking for the spirits of X, Zero, and Phantom. After all, it's already been done with the whole cyberspace hacking thing in X5 and Zero 4, and Zero was able to fight Phantom again due to Omega breaking the Cyberspace Barrier, so it's not really a stretch at all to consider that that sort of thing happened offscreen between games or some such.

A self-made theory made from the fact that after reploids "die" they become cyber-elfs is that some time after his death, cyber-elf Zero goes to the resistance base and when Ciel starts working on the biometals she "inserts" somehow Zero in, then did the same with X and the four guardians.

But X himself was completely erased at the end of MMZ3. Ciel just made biometals from the body not from the cyber elf, there were some fragments left of X's body on Yggdrasil. Its personality was made up by Ciel. Maybe not the case on Zero and the Guardians. Though, I wonder why Omega has such strong will to survive in physical body like Phantom if he was just a puppet and spoke only 2 coherent lines in his entire life. One of them just said to follow the Rule of Cool, since Japanese + Mind Fuck + It's All Your Fault=Cool.

X's Cyber-elf survived. Although his consciousness was on the verge of being pulled into Cyberspace after his energy was depleted, he managed to pull through.

And Yggdrassil was the innermost area of Neo Arcadia; the same area obliterated by Ragnarok according to Vile's Incident. By logic, there would be nothing left of Yggdrassil, let alone X's body in the aftermath.

As for the actual ZX Omega fight? It was flickering the background of the final Battle of Zero 3, which was in the same lab Zero was found in at Mega Man Zero's intro. So yeah.

Omega has a data disk, meaning he is canon. Therefore, his biometal is too. at least the "mysterious stone"

Flammole was probably sensing Model W down below, and since the main character had a lot of bottled up hatred that we really only see towards the end, it's likely that that could have smelled similar to flammole. Still, I do admit that the whole hatred smelling similar thing is a very flimsy and poor argument, and flammole did say something about whoever you're playing as isn't such and so that he thought they were even though they 'smelled' very similar, so that DOES hint that at the least Biometals Z and O have a very similar 'smell', which makes sense since they are both essentially Zero in one way or another.
Actually, I think that a better explanation of the situation would be this. The Biometal Model O is Canon in that it DOES affect at least a part of the story that is told in ZX, even if it was only what happened with Flammole. However other then that it really has no bearing on the story as a whole that we have yet to see other then that, seeing as it's really little more ten an extra that you are able to get upon fulfilling certain specific requirements, and makes the final stage a bit easier to deal with, not to mention any other part of the game that you may be planning on pursuing. Also, if it really was important or had any real bearing on the story as a whole, there should have been some mention of it in ZXA, although there is the fact that it was at first simply this 'Mysterious Rock' that was used to create a soulless Biometal for use at the end of the game, so that could also easily explain that take on things.
Really where Omega's invading ZX is concerned, there's just to many unanswered questions to form a well thought out and reasonable answer that's not full of holes, because, as usual, we do not have all of the answers, because the games do not give us all of the answers. They give us only some of them, and we are left to come up with the rest on our own according to the dictates of what we think works and could possibly fit or not. Hell, take me for example. I once had a notion that Zero could well have started out as a human that was turned robot by some weird sort of virus that activates upon him betraying Wily that would also eventually cause him to malfunction and become the first known Maverick to exist. Then again, my knowledge was lacking at the time, so I came up with what I thought sounded cool enough and could possibly explain everything and possible even allow for more games in the Zero series, but that just strengthens the argument earlier on in this paragraph.
I'm starting to wonder if having created this thread is making me think to deeply into the hidden history of the megaman series to the point where I take something simple and make it way to complicated.
